Fate/Prototype is een opnieuw ontworpen versie van Kinoko Nasu's originele versie van Fate/stay night. De verhaallijn speelt zich acht jaar na het tragische Heaven's Feel af. Hier is de Heilige Graal nog steeds het zo gewilde object. De duisternis onder deze zogenaamde 'Graal' wordt echter onthuld terwijl de personages tegen elkaar vechten om te winnen.
